However, we strongly recommend that you remove any previous threshold seal that is currently installed on your garage floor in order for the product work correctly. From your question, it sounds like you could be talking about the bottom retainer on the door as well. If you have an existing retainer, but the seal is deteriorated, we recommend replacing that so the threshold seal can work properly.
I was told to use E6000, this is what the local garage door guys use instead of the caulk provided. It took a full three tubes of E6000 and I kept the door shut to apply pressure for 4 days to allow it to cure properly, because I was pushing the lower end of the temperature range. With proper prep you should be fine.
